Obiettivi formativi

Il corso pone una prima base teorico-pratica all’interfacie tra le conoscenze sulla sequenza dei genomi ed il loro utilizzo per tecnologie del DNA ricombinante, ingegnerizzazione ed espressione di proteine ricombinanti e modellizzazione delle strutture molecolari, anche attraverso i metodi bioinformatici e l’utilizzo di banche dati.

Nel primo modulo, lo studente acquisisce gli elementi di base per capire la funzione delle molecole biologiche sulla base della loro struttura chimica e tridimensionale. Acquisisce esperienza diretta sulla visualizzazione e l'analisi della struttura 3D di proteine. Inoltre, vengono forniti gli elementi teorici di base per la cristallografia ai raggi x e la risonanza magnetica nucleare (NMR) applicati allo studio della struttura delle macromolecole biologiche.

Nel secondo modulo, lo studente acquista la capacità di accedere ed utilizzare le principali banche-dati di genomica, proteine e letteratura disponibili su web e gli elementi introduttivi ad una serie di strumenti per il lavoro bioinformatico.
Inoltre, lo studente conosce le principali metodiche del DNA ricombinante e le applicazioni per l’analisi di struttura ed espressione dei geni e per la manipolazione dei geni negli organismi.
Acquisisce anche pratica diretta nel clonaggio del DNA in E. coli, purificazione ed analisi di plasmidi.
Per ciascuno degli argomenti presentati, lo studente acquisisce gli strumenti di base per un loro utilizzo pratico, attraverso un’esperienza diretta in laboratorio ed applicazioni in aula informatica, basate su
risorse web.

The course presents a first base at the interface between theoretical and
practical knowledge about the sequence of genomes and their use in
recombinant DNA technology, engineering and recombinant protein
expression and modeling of molecular structures, even through
bioinformatics methods and the use databases.


In the first module, the student acquires the basic elements to
understand the function of biological molecules based on their chemical
and three-dimensional structure. The student aquires direct experience on visualization and analysis of protein structures. Moreover, the theoretical and fundamental elements of  crystallography and nuclear magnetic resonance applied to the study of the 3D structure of biomacromolecules are provided.

In the second module, the student acquires the ability to access and use
the main databases of genomics, protein and literature available on the
web and introductory elements in a series of bioinformatic tools for the
job.
Furthermore, the student knows the main methods of
recombinant DNA and applications for the analysis of the structure and
expression of genes and for the manipulation of genes in organisms. He
also acquires direct practice in DNA cloning in E. coli, purification and
analysis of plasmids.
For each of the topics presented, the student acquires the basic tools for
a practical use, through direct experience in the lab and classroom
computer applications based on web resources.

Conoscenza dei diversi livelli strutturali delle proteine e loro rappresentazione grafica. 
Interpretazione in termini  strutturali del ripiegamento nello spazio della catena polipeptidica.
Interpretazione in termini funzionali i siti di legame e i siti catalitici di proteine/enzimi partendo  dalla natura degli amino acidi che li costituiscono
Interpretazione funzionale di una sequenza nucleotidica nei formati più comuni presenti in basi di dati.
Conoscenza dei formati delle principali basi di dati genomici, proteomici e di letteratura. Conoscenza dei principali strumenti di analisi delle basi di dati.
Conoscenza delle principali metodologie del DNA ricombinante e delle loro applicazioni.
Riconoscimento ed interpretazione di plasmidi, trasfezioni e infezioni dei plasmidi ricombinanti. Come vengono create le proteine di fusione e loro applicazioni per la purificazione, localizzazione intracellulare, studio delle interazioni proteina-proteina.

Visualizzare, calcolare e studiare le strutture proteiche con l’uso della grafica molecolare
Interrogare basi di dati genomiche, proteomiche e di letteratura.
Trovare elementi di omologia ed identità in sequenze nucleotidiche e aminoacidiche e disegnare primers per PCR.
Eseguire facili manipolazioni di base per il clonaggio e l’analisi del DNA.  
Interpretazione di semplici dati da restrizione di plasmidi e sequenze lineari.
Capacità di applicare norme di sicurezza nella manipolazione di DNA ricombinante.

Riconoscimento di molecole e di strutture in basi di dati o in rappresentazione grafica.

METODI E APPLICAZIONI DEL DNA RICOMBINANTE E BIOINFORMATICA INTRODUTTIVA

Questo modulo di laboratorio biomolecolare rappresenta una premessa sulle metodologie classiche di applicazione del DNA ricombinante e le moderne tecniche di sequenziamento, mettendo in evidenza le applicazioni pratiche delle diverse metodiche e i modelli sperimentali. Descrizione delle diverse tipologie di plasmidi  per specifiche applicazioni: creazione di proteine di fusione per la purificazione delle proteine, localizzazione intracellulare e studio delle interazioni proteina-proteina. Introduzione ai modelli di animali transgenici. Il modulo si completa con un laboratorio pratico dove viene svolto dagli studenti un clonaggio di un frammento di cDNA dell’angiopoietina in un plasmide ricombinante usando il metodo dello screening blu-bianco.

Nella parte di bioinformatica introduttiva verranno svolti i seguenti argomenti:

• Consultazione delle banche dati ENTREZ e ENSEMBL per trovare le caratteristiche dei geni e dei genomi e analisi post-genomiche.

• Introduzione all'allineamento di sequenze  

• Ricerca di corte sequenze nelle banche dati: disegno di primers, costruzione delle mappe di restrizione e identificazione degli elementi regolatori. 

• Banche dati della letteratura biomedica  (NCBI PubMed) e altre banche dati biologiche.

METHODS AND APPLICATIONS OF RECOMBINANT DNA AND INTRODUCTORY BIOINFORMATICA

This module of biomolecular laboratory course represents a premise on classical methods of application of recombinant DNA and modern sequencing techniques, highlighting the practical applications of the different methods and experimental models.Description of different types of plasmids for specific applications: creation of fusion proteins for the purification of proteins, intracellular localization and study of protein-protein interactions. Introduction to models of transgenic animals. The module is completed with a practical laboratory where a cloning of a cDNA fragment of angiopeptine in a recombinant plasmid using the method of blue-white screening is carried out by the students.

Introductory bioinformatics will comprise:

• Genes, genomes and post-genomic analysis. Using genomic databases: ENTREZ and ENSEMBL.

• Introduction to basic sequence alignment and euristic algorithms. 

• Search of short sequence in databses: primer design, restriction site mapping and regulatory elements mapping.

• Databses for biomedical literature (NCBI PubMed) and other biological databases.

  

BASICS IN MACROMOLECULES STRUCTURE

Amino acids: properties and classification.

The peptide bond and the primary structure.

The angles ψ, φ and the Ramachandran plot.

Elements of the secondary structure of proteins.

The main structural reasons: Examples of conserved motifs.

Modalità di verifica dell'apprendimento

Un test con domande a risposta multipla ed aperte, sui tre moduli del corso, eseguito di norma a computer sulla piattaforma Moodle .

Vengono richieste brevi relazioni scritte – illustrate sulle parti pratiche.

Test e relazioni vengono valutate congiuntamente e quindi discusse nel loro insieme con lo studente, al quale verrà chiesto di chiarire le parti eventualmente incomplete o scorrette.

Il voto finale, espresso in 30esimi, scaturisce dalla media matematica dei voti sui 3 moduli didattici (vedi pagina dei singoli moduli per i dettagli).

A test with multiple choice and open questions on three modules of the course, usually run on a computer platform Moodle (50% of the final grade).

Written reports are required - shown on the practical parts (50% of the final grade).

Tests and reports shall be jointly evaluated and then discussed together with the student, who will be asked to clarify parts that might be incomplete or incorrect.

The final grade, expressed in a maximum of 30, is the average of the three modules (see the page of the different modules for details).
